Gerber export doesn't match DXF pad position

In the project below, the gerber export is positioning the custom-shaped pad in a wrong position. Hypothesis is that it's not considering the Rotation Y rule.

Another image provided to us from PCBWay. Notice how the green layer is entirely off the board in some parts, whereas the red layer is flipped backwards but within the board boundaries (I suspect this one is just 180 degrees off whereas the green layer is ignoring the rotation adjustments
